The alarm will ALWAYS go off if you stick the key in the door to unlock it and use the power door lock button/switch inside to lock the Jeep before exiting it... if you DON'T want that to happen and DON'T have the remote, you MUST slide the manual lock switch on the door from the unlocked (orange) to the locked (black) position BEFORE exiting the Jeep. That way, the alarm WON'T go off when you go to unlock it with the key.
We had BOTH remotes go dead on my dad's old 2005 Grand Cherokee, and if we DIDN'T do this, then the alarm would go off every time we stuck the key in the door.
