Default Same 231 TC For Auto or Manual Trans?

'97 XJ Sport with 5 speed, 2" lift. Getting drivetrain rumble at highway speeds (already replaced u-joints). Jacked up the rear and ran it - unhappy noises from the TC, and am told it is likely bad input shaft. Fluid is fine.

I can get either a 231 or 242 at good prices but web research indicates there might be a difference in input shaft length for auto and manual applications. Can anyone verify that? Thanks!
