So I'm putting in a new deck in my jeep which is a 99 sport and I googled the wiring harness but I have a black and yellow wire that seems to control my gages? And my locks don't work right my remote lock doesn't work now either

Is everything ground? How do the fuses look? Power to the fuse box or that wire?

Check all your fuses again... pull them out and look at/test them. It's very common that when someone chops the wires off it shorts power to wires that don't want power on them. I'm not sure about the Black/yellow wire but you should be aware that there is a "light" wire in the harness and will probably show as a ground when testing with a test light- until you turn the lights on, then it goes to power. There is also a "constant" 12V power wire (which may feed other circuits, such as dome light or keyless entry) and you should also have a "switched" 12V power. Ground wires are usually black in the newer Chrysler vehicles.
