Transmission problems
I have a 92 Jeep cherokee sport, my drive train was changed by previous owners so it has 95 4.0L high output straight six automatic ( have no clue what it has for miles). Boyfriend and I went offroading with it (has 3 inch rough country lift), he got it stuck in a bog. While we we're trying to get it unstuck my transmission had sucked in water ( she was running while stuck in mud but we did shut it off a couple times and she ran when she came out) but we had lost all gears, wouldn't even jump in to any gear (was stuck in the bog for 3 days) . After we got it pulled home we did a oil change ( was water in oil) which she may need a head gasket. We also did a tranny flush, which we knew was a hit or miss because we don't know the mileage. There was A LOT of water in the transmission, we had also threw in some lucas stop slip with the new ATF. After tranny flush we shut it off for a minute, started it up and put in gear. She jumped right into gear and all other gears no problem. She was moving in all gears (no slips), after 5 minutes she lost all gears and wouldn't move (you hit the throttle it was like you were in neutral). So we shut it off for a minute and started it back up, she jumped into all gears and moved no problem and again after about 5 minutes she lost all gears. Due to everything under the hood being severely covered in mudd boyfriend decided to try jumping the cooler. Started her up, she jumped into all gears and moved. After 10 minutes we lost all gears yet again. turn her off and turn it back on she has gears again and then looses them. Any idea what might be going on with my transmission, is it saveable or do I need to put in the other transmission I have? We're trying to save the current transmission thats in it. Any help or advice here is appreciated.

Theres still water in the trans and thats probably causing the issue. If you got that much mud and water into the trans, its probably not saveable, at least not reliably.
I would cut your loss and put in another trans. Also check your tcm, it may be caked in water/mud cuasing issues to.

The aw4 are a dime a dozen because of their reliability they are everywhere! Find one on craigslist for 100$ and drop it in. You are going to spend more than that trying to get the water out of the old one. Make sure you get one from a 91+ they have a different output shaft than the -90

We've been told that the clutches in it are probably worn, metals floating around, possible gears broken off... We have a new transmission that we got off a good friend for $80 bucks with transfer case. We'll be putting that in within the next couple weeks. Boyfriends no longer allowed to drive her. This is the second time*( apparently can't write this morning) he's gotten her stuck.

We we're wondering about that, she's really nasty underneath. We'll try changing out that filter, if it works then we'll keep this tranny. If not then I'm just gonna go with the other one I got. I just don't get it, she does fine and then all of a sudden she looses all her gears. Boyfriend said it also may be the pump.

She's been stuck in water twice now, I'm almost thinking I just need a new transmission. I'd like to try to save this one but I don't want to put too much money into this one just to have to change it. Already have $100 in just ATF. We'll try the filter, after that if it's not working I'm gonna put the other tranny in.

Definatelly Dont waste any $$$ on HighEnd Synthetic ATF, Whatever You do. I would try maby 2 More Drain/Refills with Cheap ATF Dex/MercIII, like SuperTech(Wal-mart). Tell Who Broke It,..Fixes/Replaces it. Craigslist, eBay, Junk(recycle) Yards should Yield you a 1995 AW4 for $400 or less.

You are going to lose 4-5 quarts of atf when u drop the pan and replace the filter. If it was me and i had an extra trans, i would swap it, put the new filter in the new trans and refill with new atf and call it a day. Anything you put in the old one cannot be reused because it will be contaminated with water.

Just curious what steps did you do when flushing? I agree that you should grab a new transmission, but do a few changes letting the thing idle for a few minutes in between.
